Unfortunately, as other have mentioned. VR is a very intensive 'application' for your smartphone so naturally the phone tends to get hot. There does seem to be some light at the end of the tunnel and i have heard good reports about the Snapdragon 835. Should help a little with heat
Could it cause damage toy your smartphone or battery? Potentially.
Batteries do have 'operating temperatures' that are mentioned in the smartphone manuals. So going outside of those zones is not recommend but could be fine. What i normally do, is get an ice pack gel like pkcable mentioned and cool the phone down a little before i begin. After about 15 minutes i check the phone to see how things are going and if it feels to hot i stop.
